Backbone Motion by Inverse Kinematics for Protein Design

چکیده

The second BioGeometry meeting of 2003 will take place at Duke University on Monday-Tuesday, November 17-18. PIs and students from the four participating institutions will attend, as will a representative from the NSF. Motivation: The problem of protein design is to construct an amino acid sequence that folds to a desired structure. PI Homme Hellinga (Duke Biochem) has had significant success in designing receptor proteins by starting with a given protein, fixing the backbone as a scaffold, and using Dead End Elimination (DEE) to search for changes in the sequence that will create desired structure in the binding pocket. These include changing ribose binding protein to recognize and bind to TNT [1].

Probik: Protein Backbone Motion by Inverse Kinematics

To investigate the parameters of the protein design problem that we are exploring in collaboration with biochemists, we have developed a tool that uses inverse kinematics to support moving small fragments of protein backbone, while respecting biochemists’ desires to “remain in favorable regions of the Ramachandran plot” and “preserve ideal geometry”. By presenting estimates of derivatives in re...

Design and Kinematic Analysis of a 4-DOF Serial-Parallel Manipulator for a Driving Simulator

This paper presents the kinematic analysis and the development of a 4-degree-of-freedom serial-parallel mechanism for large commercial vehicle driving simulators. The degrees of freedom are selected according to the target maneuvers and the structure of human motion perception organs. Several kinematic properties of parallel part of the mechanism under study are investigated, including the inve...

Motion Planning for a Multi-Segment Continuum Robot

Motion planning and redundancy resolution of a multi-segment continuum robot is studied. The direct and inverse kinematics model of the robot is derived assuming a constant radius of curvature in each flexible segment of the robot. Due to the primary and secondary backbone structure of the segment, each segment is modelled by two configuration variables and three joint space variables. This int...

On the Inverse Kinematics of a Fragment of Protein Backbone

This paper studies the structure of the inverse kinematics (IK) map of a fragment of protein backbone with 6 torsional degrees of freedom. The images (critical sets) of the singularities of the orientation and position maps are computed for a slightly idealized kinematic model. They yield a decomposition of SO(3) and R into open regions where the number of IK solutions is constant. A proof of t...

Kinematics Modeling and Simulating of a New Surgical Robot

This paper introduced design analysis of a new 5DOF surgical robot used for minimally invasive surgery. The kinematics modeling is studied by solving the forward and inverse kinematics of the robot using the Denavit-Hartenberg convention and geometrical method. Robot kinematics simulation is built by creating the 3D CAD model of the robot and patient, then a kinematic motion simulation of a sur...
